The browser chrome takes a lot of space. For some transient web app UI aspects, it's nice to be able to pop them up in a small window. Popups of the <a onclick="return popup(this.href,350,150)" ... variety are certainly more accessible than any DOM trickery and AJAX dreck, and effortlessly compatible across browsers. Used with restraint, they are a very useful tool. Since there is an evident lack of such restraint, I also want it to be dead easy to overrule the script author.
